FAQ: How do I export CGH images from SmartCapture to the QUIPS™ CGH application?

Question

How do I export CGH images from SmartCapture to the QUIPS™ CGH application? I have noticed that when using Export ICS the order of the planes in the QUIPS™ CGH application is not right, why is this?

Answer

You MUST establish the correct order of the image planes when exporting an image from SmartCapture to the QUIPS™ CGH application.

The order of the image planes when exported from SmartCapture will be the same order as the appear in the image palette, starting at the top and ending at the bottom.

SmartCapture Image Palette

In this case the order is RED, GREEN BLUE.

When using the QUIPS™ CGH application, after creating the New 'CGH Analysis' you will be prompted to choose the export file (it will end in ".ics") and then be invited to specify the order of the image planes. You MUST select the correct Usage and Fluor for each plane and match the export order.

QUIPS™ CGH application Plane Ordering Dialog

Note how the order in this dialog matches that of the previous dialog.

If you already have a ".ics" file and are not sure of the export order, simply open the "ICS" file (it is in plain TEXT forma so any word processor will do). Look for the line containing "parameter probe_name". This line specifies the export order.

ics_version 1.0
filename fred.ids
layout parameters 4
layout order bits x y probe
layout sizes 8 442 420 3
layout coordinates video
layout significant_bits 8
representation format integer
representation sign unsigned
representation byte_order 1
parameter origin 0 0.0 0.0 0
parameter scale 1.0 0.1079 0.1079 0
parameter labels intensity x-position y-position probe
parameter units relative microns microns undefined
parameter probe_name RED GREEN DAPI

Example "ICS" File

NOTE if you export and image from SmartCapture 2 to IPLab and then export a colour image from IPLab as a ".ics" file the exported planes will be in the order blue, green red. You can check this by opening the "ICS" file, you will see a line like:

parameter probe_color blue green red
